Walk through them how? I just tried having a Skeleton follow me to my house, but shutting the door didn't allow them in. Another one DID get stuck on my roof somehow, and apparently inside one of the blocks, is that what you mean?
That said, I'm absolutely loving having those guys walk around at night, I LOVE to feel threatened and like there's things out there, ready to harm me, really missed this feeling a lot.
maybe the distance between the logs is too big 
You do seem to have a lot of space between one log and the other...but I wouldnt' know. They couldn't get through a solid wall for me, but didn't test with a fence
build like this
Have you thought about building on top of a mountain? Cliffs are good for walls. Plus you can have a path in and out that can be defend more easy.
